The best advice Ive ever been given and would echo is to just set some stuff up and play you have two main contenders in the virtualization space Hyper-v and Vmware, very easy to setup on a old pc and make a base for a good little home lab setting up a windows network with AD DNS DHCP e.c.t, or you can setup a free trial of azure which will give you hyper-v style VMs in the cloud it will also give you a good insight into cloud servers and cloud technologies that are on offer, it may also be a good idea to look at office 365 as its arguably one of the mostly widely adopted "cloud" systems.

You would defo see a performance drop by switching from PoolA to PoolB as the 600gb drives are most likely 15k drives which will generally be allot faster, however I would be more concerned that both pools are running Raid 5 its really not suggested in newer environments because the chance of failure is so high especially on PoolB with lower end drives, in terms of performance your probably not going to notice a massive amount of difference moving WSUS to Pool B and its normally best practice to have all information from one source or share as it makes management easier however it is technologically possible to span out to other disks.

I Wouldn't discount a network loop still as this would explain the flashing of the switches initially and the server taking a long time shutting down trying slowly to close all active connections whenever we have a loop on our smaller site the smoothwall and router will give up after a few minutes and not return even once the loop has gone it may be worth turning off the core switch leaving just the servers and smoothwall connected, rebooting the smoothwall then ping -t it while connecting each edge switch back up and if the pings stop you have the cause, on an unman-aged network its not just a physical loop it could be a dogey network card or switch e.c.t.

I updated two of these with no adverse affect however we did the controllers first one by one, the one with the latest firmware would take over, for the disks we had to stop all I/O on the arrays and disconnect the hosts which was a right pitta, then getting the hyper-v cluster happy again was the biggest problem.

I would suggest two 4gb LACP Teams to two separate switches for redundancy and then use vNICs to carve up the available bandwidth and -MinimumBandwidthWeight setting to ensure than in times of contention each service gets a set amount of bandwidth allocated and enabling SMB 3.0 in the hyper-v live migration settings will allow live migrations to make use of multiple NICs.

Everything should be fine we have had a similar case with 5 DCs and two off, Domain Controllers will normally tombstone after 60 days, its only when they are rolled back that things can really hit the fan we had two off for about 30 days as the building was re-built and we turned them back on in a staggered manner we encountered no issues however it did take a while to replicate all of the changes.
