IE9 login box opening behind the browser window

We have foudn that since upgrading to IE9 and Office 2010, if you click on a link to download a document from a site requiring authentication (such as our own VLE), the login box appears behind the browser window. People obviously don't know about this so wait indifinitely for the document to open.

 

Has anyone else experienced this?

We seen it here with IE8 and Office 2010. Updated to IE9 now and not sure if the problem still exists.

 

I thought it was Smoothwall related or thought I had read something about that but may be wrong - can't see how it is though...
