Just tidying up my Group Policies and I noticed that you can set a proxy for IE in a policy or a preference. Not sure if there are other settings that overlap like this but which is it better to use? Policy or preference? Are there advantages/disadvantages?

Group Policy Preferences are just that - preferences. They don't prevent the user from changing the setting themselves (though it may be reapplied at the next gpupdate). I still set my proxy settings in regular Group Policy as that stops anyone from fiddling with them.
