I've got a shared drive with our photos in and now I'd like to upload them to Google Photos. I was hoping to do this via the desktop app but when I pick the Share Drive it errors and says 'unsupported filesystem'. I'm assuming it's because it's a virtual drive and not a physical one.

Any other suggestions on how to upload them all without drag and dropping them via the browser?

I suppose you could copy them from the Shared Drive to local storage and have the desktop app monitor that local folder for then uploading to Photos. Given the volume that you've got, doing that in chunks would be advisable, certainly to begin with.

The Photos web app has an option to 'upload' from Google Drive, but I wouldn't be surprised if that struggled to cope with very large numbers of files and folders.

I've been doing a bit of this, but I only have about 100gb free space to play with (at the moment) so I'm having to keep a record of where I get to up (folders within folders etc). It feels mad that I can't copy cloud to cloud. All the data is on Google servers already.
