Check the values in:

HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Explorer\User Shell Folders

There's values for [start Menu] and [Programs]

We have it working now, not sure what I changed it just seemed to start working. I would go through everything and double check, check permissions and check the shares are accessible etc. Within the share you will need a folder called Programs, and then all of your shortcuts in there. Only .lnk and .url files will show up in your redirected start menu and any folders within folders will not show up. For example if you have an ICT folder with shortcuts in they will show properly on the start menu but if you have ICT>Media the Media folder won't show up and neither will any shortcuts inside.
