I'm looking at NAS solution to backup our Windows Server 2012 R2 to. One of them (Buffalo) uses Windows Storage Server 2012 Workgroup edition, which says it's limited to 50 users which I'm a little confused by. We have 150 users on out main server, but if I am using the the NAS to backup does this matter (as it'd be one 'user' connecting to the NAS)?

If it does, can anyone recommend a NAS box that will work with Windows Server 2012 R2 with a 2x2TB storage?

The Workgroup version licensing limits the number of connections to 50 in much the same way as Windows desktops are limited to 20 connections so as long as you don't exceed 50 connections you should be fine using it as a backup unit.

It doesn't join domains either.

The Standard version is unlimited connections and does join domains.

To play nicely with your domain, name the NAS workgroup the same name as your Netbios domain name and setup local accounts that will access the device to match those on the domain so you don't have ACL issues with your backup software etc.
