When it happened to me, it was applying the days to the timetable via Tools > Academic Management > Apply Timetable. It hadn't saved and the process needed repeating. Good Luck

We also use option 2. In particular I find that it allows the class to retain it's class code which simplifies things like assessment and reporting cycles.
