iPhone Apps not syncing with iTunes!

Evening,

 

I've had a bit of a palaver this weekend. My iPhone updated to 3.1.3 OS but my phone was jailbroken and unlocked so it wiped this out.

 

3.1.3 OS also updates the baseband so I was in real trouble. I spent ages downgrading to 3.0 OS, flying round the internet working out how to downgrade the baseband which I managed to do with a version of Fuzzyband not on Cydia yet (had to manually insert files using iPhone Explorer).

 

Then upgraded to 3.1.2 using a activated custom image (bypassing all errors with a bit of software)and unlocked with UltraSn0w.

 

Now my iPhone won't sync with my applications on iTunes and if I add an application on the phone through AppStore, they just get wiped off when I try and sync with iTunes. When I tick all the applications I want to sync, they just untick again after syncing is complete.

 

Can anyone help?!
