i have a issue with 8.1 where flash is not working its not user policy or computer, it says flash plugin is disabled but its enabled in management add-on.

I've done a register of the flash.ocx manually, compatibility view doesn't work, however if i go in to dev tools and change from edge to ie10 it works.

have you tried it as a user with no policies applied to them maybe some policy has an unexpected/unintended consequence

Tested with user with no policy's and a computer with no policy's. i think its a program which has flash as part of its installer has corrupted it. will test as a flat copy with all updates works fine even with policy's.

Are all the affected machines the same model? I had a similar issue to this that I never got to the bottom of, and suspected it was to do with the graphics driver, as Flash worked if you logged in to the machine via RDP, but not if you logged on locally with the same user.
