MinecraftEdu help needed

I am trying to get our charter school to do MinecraftEdu but am running into IT dept issues. They are stating this program will not work on their terminal server because the desktops are thin clients. There is windows server running on the desktops. Can anyone help, I dont know what to do.

Simply put Minecraft will not run on terminal services and thin clients full stop, unless a very large amount of money is invested in infrastructure terminal services is not designed for gaming nor GPU and IOP intensive applications. If you really want to run apps like minecraft and autocad fat clients are the best approach unless you have a 6 figure budget. Also a slight clarification I think you will find the actual thin clients are just running a proprietary os that is then streaming the windows server sessions via RDP or another propitiatory remote desktop protectorcoal.

I was told by an IT guy that if I brought in a pc to be the server that would be possible. . Any ideas?

However you do it, you cannot use the thin clients. They lack the graphics ability to process more than a video.

If you mean for running a server, that works fine. However, your clients also need to be actual PCs and not thin clients. Minecraft needs quite a lot of resources to run, especially graphics-wise. Thin clients don't have the capability to stream that sort of graphics usually, and the servers don't either - unless you invest massive amounts of money into things like RemoteFX.
