Without wanting to state the obvious too much, this touches upon an important distinction for basic WGM automount share 101... Login item = the smb://server/sharename path, dock item = the /Volumes/sharename path. The dock icon works because the login item has already mounted a volume with the share name. Adding the smb:// path for the login item can be a bit fiddly as well as you have to browse for it, if worst comes to worst just link it to /Applications or whatever to create a login item, then edit the link path in the details tab.

If you reapply the home folder path in AD users & computers does it fix the permissions? And then what about after that, does it break after first logout again? If re-'apply'ing the home folder path in AD Us & Cs doesn't fix the permissions on your existing home folders, you may need to move the homes to a temporary directory, re'apply' the home folder path again in bulk (using the %username% variable) to create new homes with good permissions, and then do a Windows-style drag and drop merge-move to put all the user data back in the shared folder. It is a bit simplistic but it works for me...

I have this issue on just about every site with a .local domain, and some even without. 9 times out of 10 the issue is solved by setting the mDNS timeout value to 5ms from the default of 2ms as per the Apple article linked a few posts above (the forum won't let me re-link it here as this is my first post but the URL is support dot apple dot com/kb/TS3248) If you have tried setting this as high as 10, and are STILL losing bindings after a reboot or network transition I would be very interested to hear from you as this is extremely common for me but have always been able to solve. You can of course push out a modified Info.plist as per the path in the article via ARD if you have this occurring very intermittently and it is not easy to test conclusively without 'real world' usage.
