What would be best to get around this problem? As far as I'm aware the only way around it is to open them in Desktop Excel.

Word Online can chew up document formatting, Powerpoint is missing a lot of the different transition effects... It's definitely not a replacement for the Desktop Client for power users currently, though most users can use the online versions just fine.
