Audit / Explore / Map an unknown server

Ive just been given root to a server which has previously been managed by an external company who we have severed ties for.

 

I know this server runs a website and a database, but I have no idea about what is stored where, what else it does, etc.

 

Is there something that I can use that will fully audit the server and produce a report rather than having to go exploring and looking manually?

Have you looked at Lynis? not used it myself but looks like it will do the job.
