This morning I am about to install SCCM 2012 on 2008R2. What I want to know is do I have to uninstall WSUS that is on a separate server and remove the GPO settings pointing it to the server? or do I just remove the WSUS GPO settings and then uninstall WSUS at a separate date?

There's no rush, you can run a separate WSUS server side by side; certainly if you're in the first stages of such a setup it may be wise to keep it running until you've got each aspect of SCCM running how you'd like it. Then when comfortable, delve into the WSUS side of SCCM and at that point deal with the GPO entries; if you're following the guides on windows-noob there's a good section on making sure they're set up right. Keep backups of the old GPO's too, to keep on the safe side although there's not a huge amount in them other than the relevant server addresses!

The sccm client handles the settings so you have to disable the windows update intranet setting in the gpo. Best to test with 1 pc. Then a few more etc etc.
