With regards to self signed certificates. I've installed the certificate into the trusted root certification authority on the server but still getting "The security certificate presented by this website was not issued by a trusted certificate authority." on the clients. Is there something I am doing wrong? Or is there some sort of period before the clients will stop displaying this annoying message?

The clients are the ones which have to trust the root certificate. You can publish it in AD, its in the Computer\Windows settings\Security settings, I believe.

 

Once clients trust the root, anything signed with that certificate is trusted. What are you trying to do with the certs?
