Sharepoint Permissions

We have a main sharepoint site which is all working fine we then have a seconed Web Application in Sharepoint which runs our LMS this was working well until we just discovers no one could access any courses i tries to look at the site collection admins which show up as blank, we can browse users to add from our AD but cant add anyone???

 

On the server the the admins are there and we can change them with no problems
