So a while ago I upgraded my SQL server to 2008 from 2005 however as part of the process i left the old SQL in place.

What's the easiest way to stop it running? Can I just stop and disable the instanaces in services MMC?

SQL Server (SIMS2005)

SQL Server Agent (2005)

SQL Server FullTexstSearch (2005)

Ideally i want to do cause the minumum disruption to the 2008 DB.

SIMS will not now be using 2005. You can safely disable in Services or uninstall. I can't speak for anything else that might be using it.

Disable, see how it goes then uninstall after a reasonable period.

.... and completely delete the old database for security (I like Eraser for this)

Don't tend to bother, data is still on the server but in a new database so no real benift only problems - cause they have to access the disc at the raw level can sometimes cause problems. We erase the discs when the server gets recycled anyway, like everyone does ;)
