We have an on-site Exchange 2013 box, and our clients connect to it with Outlook 2013. We do not use Cached Exchange mode. We are getting a number of important internal e-mails dropped directly into peoples junk e-mail. How do I prevent these e-mails from being marked as Spam?

You could setup a transport rule on the Exchange server in the following way:

Apply this rule if... The sender is located - "Inside the Organisation"

then under Do the following... select Modify the message properties -> set the spam confidence level and select Bypass Spam Filtering (you may need to click on More Options link to see the modify the message properties option).
