Files only visible as System

We are running Kaseya as a support system, and are using it to push out file into the windows directory.

 

THis is done by sending out a zip file, extracting it and then calling a batch file to move files into their correct locations. This seems to run through correctly, but the files don't appear in the correct directory. If I run a command prompt as System, I can see the files through that (but not through a normal/administrator command prompt)

 

If I run the extracted batch file manually, it works correctly.

 

Can anyone explain why these files are visible only to System, and how to overcome this.
