Mandatory profile registry taking precedence over GPOs?

Hi,

 

So we have an issue where parts of our GPOs aren't applying because the mandatory profiles have various things set in the registry, a prime example being our proxy settings, where the registry is being applied over the GPO. I've ended up rebuilding one profile to fix this but is there any other (easier) method?
