We have 2 main distribution lists in school, all staff and teaching staff which is controlled via our exchange server.
Is there a way so that only one user can see these distribution groups and no-one else can use them?

You can change the permissions so that only some users can email them - not sure which version of exchange you are using but its in mailbox settings somewhere - also hide from the global address box then add a personal contact to the one person of distribution@domain.com
Thats how we did it at my last place
You can restrict who can send to them, look at the group properties in Active Directory on a computer which has the exchange extension installed, goto exchange general tab and set delivery restrictions in here - only from and select the users or groups you wish to be able to send to the list. Everyone will still be able to see the distribution list, but only those with permission will be able to send to it.

They are wanting to know if we can remove it totally..
Can't you just remove the distibution list from exchange, and set it up as a local one on the one user who's having access' machine?
If you go into properties of the distro group - mail flow settings - message delivery restrictions then select only senders in the following list. Then under advanced tick hide group for exchange address lists then add it into the users personal contacts. Only this one user will be able to send to that distribution list and it is not visible in the global address list

I have just tested it and the users which are denined get a bounce back....
Something i dont want to happen.
I have also had a thought. OWA and outlook remembers who you have been emailing... so staff will still be able to select all staff from the cache in OWA.
