I've had a simolar problem.
I had loads of trouble with my Mandatory profile for months after upgrading all our servers. It had worked fine for a year or so until then.
There seemed to be no pattern to it either, you could set it up on a computer with a brand new user, then apply it to another test user and it wouldn't work, or it would work for all users on only a couple of PCs, then it would stop working altogether.
It seemed to be a user issue at times, and a computer issue at others.
In the end it turned out to be Group Policies.
I had to remove them all and completely redo them. This sorted the problem.
It didn't make any sense, but it worked.

Hmm.. we had an issue with WSUS where it was flooding our network - took it off and network speed increased.. tho we're also getting Sh*t loads of DC problems :( and are looking at a complete rebuild!! :(
