    Urgent Question about replication

I have two servers one running as primary and the other as backup their respective operational master roles are primary - RID and PDC and the standby is set as infrastructure operational master role.

Now I made a mistake which upset AD but I thought well Ok I have a backup. restored the back having shut the standby server down and restored system state. All checked ok but as soon as I restarted the standby server it all went pear shaped AD was back to where I left it.
    What have I set wrong.
By the way the standby also provides DNS and DHCP for the Domain.

What i would do is demote the backup DC to a member server. Then restore the backup on the main DC then promote the backup one to a DC again.
