DNS Flush / DNS Register
Is it OK to update the DNS properties within TCP/IP properties and run a DNSflush / DNSregister on a Domain Controller running DNS without rebooting the server?

Depends exactly how you are setup
Should be ok providing you are only doing forwarding on DNS although there will be a momentary failure of dns lookups for clients.
If you are changing the DNS server althogether then all clients would need to update their dns entries and would stop working in the interim, although you could be forwarding this anyway
