    What do people use for making msi out of exe? I tried a few free ones but they are a bit pants!

    I use Cameyo which is essentially a free version of ThinApp

    App-V, Advanced Installer or WiX Toolset

    But with sccm you don't need to repackage much.

    Depending on the exe, sometimes you can extract the msi from the installer - eg: Quicktime. Google it

    We use wininstall to capture changes or just script the install of the exe using a GPO and /q and other parameters.

    You might be better off seeing if the app can do a scripted install using the exe and switches. This way the app gets to install cleanly and you can then create a gpo that calls the install script to the machines you need to deploy it to. This will preserve the uninstaller that can be invoked to remove the app if required.
