Do you need to make an MSI?
I use Cameyo which is essentially a free version of ThinApp

I use this. Pretty good and well supported if not a little expensive to begin with.
Free Windows Installer - MSI Installer Tool

Depending upon the program, I use one or more of the following.
App-V, Advanced Installer or WiX Toolset

I use this http://www.scalable.com/it-asset-man...-msi-packager/
But with sccm you don't need to repackage much.

Depending on the exe, sometimes you can extract the msi from the installer - eg: Quicktime. Google it

Goto ITninja.com and find out on a per package basis

We use wininstall to capture changes or just script the install of the exe using a GPO and /q and other parameters.

You might be better off seeing if the app can do a scripted install using the exe and switches. This way the app gets to install cleanly and you can then create a gpo that calls the install script to the machines you need to deploy it to. This will preserve the uninstaller that can be invoked to remove the app if required.
