2008 STD R2 SP1 - Shortcuts and Administrative Tools missing

I have a VM (ESXi) running Windows Server 2008 R2 SP1 with MDT 2010 Update1 and WDS, which is experiencing some strange issues. I don't know when this occurred but having restored a month old backup of the entire VM, I found that all of its Start Menu shortcuts are missing, as well as Administrative Tools. I looked at Event Viewer but can't really see anything related to the issue.

I am also getting a "Location not available" error message when trying to open Administrative tools from the Control panel:

Error message says: "C:\ProgramData\Microsoft\Windows\Start Menu\Programs\Administrative Tools refers to a location that is unavailable. It could be on a hard drive on this computer, or on a network. Check to make sure that the disk is properly inserted, or that you are connected to the internet or your network, and then try again. If it still cannot be located, the information might have been moved to a different location."

Any ideas how I can get this quickly resolved?

P.S. Did a virus scan, used MRT.exe and MalwareBytes and results threw up the server being clean.

It sounds like a corrupt registry or system files to me.
