OK got a PC, with 2 HDDs (Pri Master & Sec Master) in it and a DVD (Sec Slave)
I boot up from Win 7 install DVD, delete all previous partitons on both HDDs, and create 1 new one on Disk 0, which auto creates the System Partition too
Install Windows 7 fine and power it down as I decided during install that the 2nd HDD would be best served elsewhere..
Remove the Disk and power up again - nothing 
Check Iremoved correct disk (yep!), jumpers, etc - all fine
Run Startup Repair from DVD - seems to be fine
Reboot - nothing 
Chuck 2nd HDD in an external caddy and plug it in to find
the Resevered System Partition !!!
During install it appeared to install on Disk 0, but actually installed on Disk 1 !!
Had to re-install Win7 as no way to recover from this!
