This problem does seem to only appear when lots of users are using it for example a class of 32 (Dont know if the othe ICT rooms are using it, so there could be more than that!)

What file sizes are they uploading? Moodle error messages are pretty uncommunicative sometimes, and I think I have seen this when trying to upload files which are above the course/server limit.

Do you find that you are getting users report a HTTP 500 error quite frequently, and not just relating to uploading?
I have an almost identical setup to you and had problems quite a while back which we managed to resolve in the end by schedulling some tasks... more info coming when I find it in my sent items!
PS - Actually, I should have asked if you are using Apache first before saying we had an almost identical setup?

Assuming you are using Apache, the link below may well resolve your problem.
We found that we had intermittent 500 errors which often related to times of high usage - following the steps below we removed 99% if those issues (yet still very occasionally get an error which is cured after an instant refresh)

So for the quick answer, bit busy here
We are using iis 7.5
File uploads shouldn't be big, there only word, excel, publisher, access files
