SCCM Clients not registering with site

I am using native mode and deployed certificates to the clients which were discovered from AD.
To test I have deployed the client software to one workstation via the push method which successfully completes on the client, except that the it won't register in the console.

On the workstation, I have checked CcmExec.log, which seems to be communicating with the site, ClientLocation.log, which is obtaining the correct MP and assigning the workstation correctly.
However on the site server if I check ClientAuth.log I see the following a string of the following lines:

    Code:
    <![LOG[Error verifying local message from client (0x80090004).]LOG]!><time="09:54:58.072+000" date="01-27-2010" component="ClientAuth" context="" type="3" thread="5876" file="clientauthhook.cpp:1271">
<![LOG[Local verification of SMS message failed. (0x80090004) This may be a result of two machines with different FQDNs but the same NetBIOS names, falling back to normal verification.]LOG]!><time="09:54:58.072+000" date="01-27-2010" component="ClientAuth" context="" type="2" thread="5876" file="clientauthhook.cpp:1448">
    <![LOG[Encountered database error while verifying headers for client 'GUID:147A9C10-DF60-4D4E-99C1-0DF5FBB001F2' (0x80040238).]LOG]!><time="09:54:58.076+000" date="01-27-2010" component="ClientAuth" context="" type="2" thread="5876" file="clientauthutil.cpp:542">
    <![LOG[Error verifying message from client 'GUID:147A9C10-DF60-4D4E-99C1-0DF5FBB001F2' (0x80040238).]LOG]!><time="09:54:58.076+000" date="01-27-2010" component="ClientAuth" context="" type="3" thread="5876" file="clientauthhook.cpp:1121">
After seeing this I checked DNS and there were two entries for that machine which I removed and reregistered the machine with DHCP and DNS but the problem is persisting and now I am not sure where to look.

    Oh and MP_RegistrationManager.log says:

    Code:
    <![LOG[MP Reg: Registration request body is invalid.]LOG]!><time="10:15:23.405+000" date="01-27-2010" component="MP_RegistrationManager" context="Registration" type="2" thread="5880" file="regtask.cpp:1546">

My push isnt working either. Nor is installing config manager client on build.....

What i'm having to do is run:

    ccmsetup.exe /uninstall

wait till it goes from process list

    ccmsetup.exe /forcereboot /noservice smssitecode=auto

it'll auto reboot when done and after 5 mins or so appear in a collection fully registered. as long as you click on update collection and refresh.

What version of server are you running?
I have spotted a thread about this on Technet and if you are running 2008 R2 you need to install SP2 to fix this.
Though I am a bit confused as I have installed R2 update.

    Version number is 4.00.6487.2000.

Which I think is SCCM07-R2-SP2 and its on Server 2008 32bit.

    Ok a step forward.
I reinstalled the site as SP2 and according to the logs, the clients are registering successfully and sending info to the server.
However, my test machine is still listed as client=no. Weirdly if I open the machines properties then it lists the client as installed, along with client info and lots of machine info.
