    Pending Reboot
    The best bet would be a Compliance rule to check for the presence of the following registry key

    Code:
    HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Control\SessionManager\PendingFileRenameOperations
    As for what has been updated - you can check the status of a deployment for successful, etc under:
    \Monitoring\Overview\Deployments and then double click on one of your deployments - this will then give you breakdown of the status for all the clients targetted by the deployment

    Configure Email Notifcations (\Administration\Overview\Site Configuration\Sites - Configure Site Components)
    Make sure Reporting is working in the SCCM 2012 console
    Right Click the desired report and click "Create Subscription" and complete the wizard

    You'll want to look into Maintenance Windows to do this.
    It allows you to specify the times that PCs in a collection are allowed to reboot to finish installing Update and/or Software

    I've found this script on Venu Singireddy's blog: SCCM Collection query for machines not rebooted in last 30 days

    select SMS_R_SYSTEM.ResourceID,SMS_R_SYSTEM.ResourceType, SMS_R_SYSTEM.Name,SMS_R_SYSTEM.SMSUniqueIdentifier ,SMS_R_SYSTEM.ResourceDomainORWorkgroup,SMS_R_SYST EM.Client from SMS_R_System inner join SMS_G_System_OPERATING_SYSTEM on SMS_G_System_OPERATING_SYSTEM.ResourceID = SMS_R_System.ResourceId where (SMS_G_System_OPERATING_SYSTEM.Caption like "%xp%" or SMS_G_System_OPERATING_SYSTEM.Caption like "%vista%" or SMS_G_System_OPERATING_SYSTEM.Caption like "%windows 7%") and (DateDiff(day, SMS_G_System_OPERATING_SYSTEM.LastBootUpTime, GetDate()) >30)

    Where do insert it? I am completely new to sccm 2012.

    It goes in as a collection query
    Create a new [device] collection and then in its properties create a new "Query Rule" - give it a name, click "edit query statement", then on "Show Query Language" and then paste that into it and amend it if needed for your environment.
