This is the setup:
Windows Server 2000 as PDC. Windows Server 2003 as DC and GC.
When changes made to 2000 AD they replicate OK to 2003. When changes made in 2003 AD they do not replicate to 2000. After running REPLMON in support tools it says DNS error. But I can ping both boxes from each other respectively via their UNC and IP.
Any ideas?

Run dcdiag on both machines and post the results.

I had a similar problem yesterday with our new root dc and backup root dc, i had to put the DNS for the main server to 127.0.0.1 and the second DNS as that servers IP. Then added the counties DNS in separately, it solved the problem, although i do not know enough about DNS for other problems.
The second server was set with the main servers IP.
