How is this done. Some applications won't go through the web proxy.
Should I just no bother and open up port 21 instead?

It's never really proxied through an HTTP proxy (the clue is in the name there), but some clients cope.
They just do a straight CONNECT method, in much the same way as SSL will. It's not being proxied, it's just connecting through the proxy.
IE generally chokes quite a lot; but some of the better FTP clients cope just fine.
