Having read up on it some more ill definately be setting up a new domain on a 2008/2003 Server to run alongside the RM network which seems to have been successful for many doing similar things to my plans.

I would echo that, the RM set up places too much reliance on key services which have to run on the forest root.
Dont even think about running a hybrid network or even two networks. Ditch the lot and jump in, it will be much less pain in the long run.
