In Windows Server - Group Policy. Go to GP, set up a new GP Object, then click on User Configuration, Internet Explorer Maintenance, Connection, Proxy Settings, and click the Enable Proxy Settings box. Then apply this Object to your users.

I've only managed to make this work by setting them in the Default Domain policy.
I've had to set the Windows Firewall settings in the Default Policy, but never had an issue with Proxies needing to be there. Just as well - we have seperate settings for each year group, so I can control https access.
I personally like to use wpad scope option in DHCP.
Create a WPAD Entry in DHCP
little how to on setting it up, just use a js script like proxy.pac examples on the net, try not to make script to complicated and put on a webserver where it can be accessed.
By default IE explorer is set to automatically detect connection. When a dns request is initiated it will use scope option to grab and cache wpad.dat settings.
if you change settings then it can take time for cached settings to apply so try to get it right the first time.
