Not sure i follow. What exactly is it you want to do with the MP3s?

I use iTunes - Apple - iPod + iTunes
You don't need an iPod to use it.
You could try Media Studio Manager from Zortam. I have used it in the past, it's handy and it's free.

I use gnuMP3d, its a program that runs on linux and it will make your music web accessible and you can stream it, it also orginises it (sort of) and will let you search it etc..

Do you mean for managing an offline collection? ie you burn it all to DVDs and don't keep it on the PC, or online - ie just managing files on the PC?
Offline - MP3Collector (not free), MP3Cat (free)
Online - JRiver MediaJukebox, ITunes etc etc
