The camera is a little better (3MP with AutoFocus and Video Recording VS Simple 2MP). The 3GS will let you edit Video directly on the handset. It has a built in compass. The processor is almost twice as fast (real world test speeds). It is available in larger capacity storage models.
It has Stereo Bluetooth headphone compatibility (although this may also be available to 3.0 up-graders using an older 3G). I think the most important feature though must be battery life which is rumoured to be much longer than even claimed by Apple. There are a few other things as well but I think I have covered all of the most important differences.
