I run a Minecraft lunch club here at our school for two days a week, the pupils who go to it seem to really enjoy it.
We use the MinecraftEdu software which can be purchased with a school purchase order and allows you to run Minecraft without having to worry about troubles that could have occurred from trying to unblock the normal Minecraft launcher and it's websites, such as pupils using their own offensive minecraft account names/skins and being able to connect to external online servers which we would have no control over.

Tribes! No gore! You'll want one with the vista patch called Trorbs. You can have 64 players on LAN.
I also tried a free Minecraft clone called Minetest. It uses a voxel so CPU bound and looks great. Local server and no internet needed.
Trackmania Nations is great and free BUT TM2 says it's free but after a lengthy install and creating a login the software insists that you purchase the tracks. (no free tracks)

Quake Live, but accounts required. Quake 3 with blood off, but you can't lock that down so the kids can't turn it on. (it's a game after all)
Trackmania 2 etc absolutely is free to play - again, accounts required though. It's a good thought that one, because getting them making tracks and testing them can be as fun as actually playing. Online though, so what language they're open to...
Unblock Cbeebies and let them at the Dick and Dom games.
